Software Description

Oligo Design 1.7 is a package of tools for manipulation of DNA sequences. It is primarily designed for the manipulation of relatively short sequences such as PCR primers and oligonucleotide probes. A key feature is the ability to compute oligo melting temperatures using several literature models.

Our work focuses primarily on detection and identification of bacteria based on known short sequences of DNA. Oligo Design automates several design aspects that enable improved selection of oligonucleotides for use with microarrays for these applications. Major features include:

Dual sequence manipulation windows designed for one-click sequence manipulation
Hairpin and self-annealing analysis
Automatic primer and oligoprobe design
Analysis of a given primer set against a target sequence
Analysis of a multiple alignment for universal primer sites and unique oligoprobes

It is noted that the program does not address the full genome perspective but instead is focused on genetic analysis of short segments of DNA. The program is Internet enabled including a built-in browser and the automated ability to download sequences from Genbank by specifying the GI number. The program also includes a number of utilities including audio recital of a DNA sequence (useful for verifying sequences against a written document), local alignment, dot plot and numerous other tools.

The software is provided here as a Windows installation package and is provided as is without express or implied warrantees.

1) Uninstall any old version of OligoDesign from the Control Panel(Add or Remove Program)

2)Download OligoDesign1_x.exe

3)Run OligoDesign1_x.exe to automatically start Oligo Design Setup

4)Follow the prompts
